Python io and examples

Closes #626 (closed) and replaces !559 (closed)

  • adds example scripts to plot the profiles, particle content, and radio waveforms
  • CI now runs the python example scripts on the output of radio_em_shower
  • Fixed ordering of output to not overwrite PrimaryWriter
