Resolve "particle writer reports energy per particle-type in summary file"

Closes #651 (closed)

This changes the output to be more clear about what is actually getting printed out. It now includes both the kinetic and total energy by particle type on top of the counters. And this also clears up the code a bit, which was previously assigning totalEnergy_ to be the sum of kinetic energies.
